Whether its because of Roach teaching him to counter punch or its because of Manny's experience fighting Morales and Marquez, Pacquiao can now counter punch.
Example 1: Counterpunching the Counterpuncher

Pacquiao faked a jab and as soon as Marquez started countering with a left hook, Pacquiao ducked and threw a huge left of his own. Perfect. Common during Pacquiao's sparring session but rare during his actual fights.
Example 2: Backpedal Counterpunching

When Marquez moves forward, Pacquiao backpedals for a counterpunch.
Example 3: Right Hook Counterpunching
In past interviews, Pacquiao said he practiced counter-punching (during Diaz, De la Hoya, Hatton training). So By the time he reaches Hatton, it was so automatic, that when Hatton telegraph his left punch, Pacquiao countered with his right hook roll under move, EVEN BEFORE HATTON PUNCH.
That's almost the same move with Marquez only in reverse. This means only one thing, Pacquiao can now counter punch with both hands.
I'm all k'd out right now, but I'm greenk'ing you after 24 hours pass.

The one good thing about his improvement is that he hasn't deviated from his exciting style. It's true you can't change a boxer totally and what they have worked on is smoothen out the rough edges hence making Pacquiao the much better fighter he is at the moment.
