Aye, Pompey was a great general in his own right. Although his infantry was really just militia level that he'd quickly raised in Greece and equiped in legionary fashion. Caesar managed to outflank Pompey's cavalry with his own infantry.
Vercengetorix was once a commander in Caesar's army so he rearranged the Gallic army into a kind of Roman fashion, fighting in cohorts instead of mobs. It's arguable that Caesar faced superior cavalry and evenly effective infantry at Alesia, but was at a huge disadvantage in numbers. Coupled with a few lossers to Verc and his men's lowered moral, I'll put Alesia over Pharsalus.
