Really comes down to how you are rating a game. Popularity, longevity, influence, sales etc etc. If you are talking strictly numbers, it is Minecraft and it isn't even close. Influence can be a bit tricky, but games like the Super Mario Series, Fallout 3, Halo, Zelda, Diablo 2, GTA, CoD and a list of games to long to mention could definitely be considerations. Longevity you have games like Diablo 2, about any CoD game still has thousands of people playing, old school MMO's like Everquest, Runescape and Ultima Online are still around. As far as my personal favorite, I would have to go with Knights of the Old Republic. NBA Jam and Goldeneye are great ones mentioned here, but I'm a big rpg gamer.
